Why is it that when I choose to check my messages, a window pops up and says "checking messages X of X"? It changes as to the number X refers to. It does this every time regardless if I have outgoing messages or not. What messages is this referring to?

I can only guess...but is your email setup to "leave mail on server" or to delete it? If it's set to leave it, then it would need to read your pop server's email list each time to figure out what was new...
